Comparative plastid genomics of the Campanuloideae (Wahlenbergia and Platycodon) and close relative Pseudonemacladus: implications for phylogeny and genome evolution.

The Campanuloideae, other members of the Campanulaceae, and close relatives are known for highly rearranged plastomes. We report completion and comparison of plastomes of Platycodon and Wahlenbergia (Campanulaceae), as well as Pseudonemacladus (Nemacladaceae) and compare this to the previously sequenced Trachelium (Campanulaceae) plastome and other asterid plastomes. This sampling represents all three major lineages in the subfamily Campanuloideae, along with a close family relative, and provides the opportunity to examine a recently derived group with multiple plastome rearrangements. We have identified many structural changes that are shared across the group and substantiate the monophyly of the clade, yet several newly defined autapomorphic rearrangements divide the family into distinct clades. Detailed analyses of these genomes show that they all contain numerous repeat sequences, many associated with endpoints of blocks of rearranged genes, and include partial to entire gene duplications, and several gene and intron losses. Characterization and comparison of rearrangement locations in these taxa pinpoint recurring themes of molecular evolution in these plastomes. Complete plastid genome sequencing of members of this clade addresses several critical questions regarding the phylogenetic relationships of these relatives as well as elucidate mechanisms of how plastid genomes change.
